The Chronicles of Narnia
I have them in one big book so I don't have to choose only one of them. I love the way they're written and the mythologies and magics of Narnia.
That said, the recent Harry Potter book was written excellently and I'm also a fan of the His Dark Materials, and Silverwing books.

Fantasy: Harry Potter, obviously, runners-up too numerous to keep track of
Sci-fi: Ender's Game, followed by Dune
Graphic Novels: Maus, followed by Spider-Man
Realistic Fiction: Not really into the genre, but when I was, my favorites were Hatchet and Egypt Game
Mysteries: Sherlock Holmes, followed by Sharyn McCrumb's stuff - I loathe Agatha Christie
Classics: Macbeth, distantly followed by Cyrano
Historical Fiction: Lest Darkness Fall (out-of-print, I think), and I haven't read much else
Non-Fiction: Ancient Mysteries, followed by The Code Book

Okay, that's scoured my brains thoroughly enough, I think.

Though I love the Harry Potter books, I wouldn't say they were my absolute favourite. My favourites though are the Josephine Bonaparte Trilogy (especially the last book, The Last Great Dance On Earth) all by Sandra Gulland. Also I loved the French Executioner which was by C.Humphreys and The Giver by Lois Lowry, even if the ending was horrible.

The Lord of the Rings trilogy
All of the Harry Potters up to book 5 (I didn't get book 6 yet, but hope to soon).

I like a few others, but those are the big three.

Lord of the rings (books 1,2,3,5,6,7) - Proffessor J.R.R. Tolkien
most of book four was unendingly dull, but thats whatchya get with it being frodo and sam wandering around the dead marshes for about eight chapters i suppose, though it did have highlights (the army marching out of Minas Morgul for three days before frodo and sam moved on...)

The chronicles of Narnia: the last battle. - C.S.Lewis
(loved the others, but that one always stuck out in my head more)

The Manifold Series - Stephen Baxter.
dealing with the many implications of the Fermi paradox, these are an engaging (if somtimes confusing) look at the nature of space, time and everything in general.
(the books are; Space. Time. Phase space and Origin. doesnt matter in what order theyre read, other that reccuring characters (all set in alternate universe from eachother) they are totally unconnected.
Origin not being set on earth for most of the book.
Space having stretched across the gulf of time and space (its normal for hundreds of years to have elapsed between chapters)
Time being set. well. across time.
and Phase space being set in a universe that is collapsing at the probable level (just. dont ask)
a very confusing read if your not upto (or even into) edge physics.

Harry Potter 1-4.

I hated Harry Potter and the Order of the Pheniox and I haven't finished Harry Potter and the Half Blood Prince yet.

I also enjoyed Life of Pi by Yann Martel. Very good book.

I like The Wheel of Time series by Robert Jordan, Artemis Fowl books by Eion Coffler(I think thats how you spell it) and Harry Potter, book 4 being my favorite out of the series.
